I am not a vet, but I have been in a battle with intestinal chaos in
my ferrets, as well (about one of which I am about to post...).
I wanted to respond particulary to your message with regard to
Flagyl. I know that it is prescribed as an intergral part of
standard protocol when treating IBD, but..... in my experience with
flagyl, I have found that it can cause vomitting, exacerbate diahrrea
and actually make some ferrets feel worse. It is my understanding
this this does not happen to everyone, but that some ferrets are (or
become over periods of extended use) sensitive to flagyl.

You may want to ask your vet about taking them off the flagyl,
especially if it does not appear to be helping.
