If it is indeed ECE, and it does sound like a good possibility, The damage is done and they won't become more infected with further contact. However, if Savannah is the typical feisty six-month old, then keeping contact to a minimum might help to reduce the stress levels in the others. So some level of separation may be good at this point, though I don't see why a three month time frame was suggested.
Supportive care is the most important thing with ECE and while antibiotics are often prescribed to keep secondary ifections at bay, I would question my vet if Flagyl is really necessary. That stuff adds a level of stress of it's own that may cause more harm than good.
