I'm a little late here since I've been slammed at work and working 7 days/10
+ hours. Hopefully this is still helpful:

Good. That rules out a lot of things (i.e.: giardia).

Is that what he was eating at the pet store? A sudden change in a ferret's
diet can cause diarrhea.

Stick with meat-based treats which are healthier for him. There are
commercial treats made primarily from chicken which are much better, or else
you can also give him tiny bits of cooked meat. You can lightly salt the
meat if that makes it more appealing to him.

Baytril is an antibiotic. If the problem isn't one that responds to
antibiotics it won't help. I'm surprised your vet didn't prescribe
something like flagyl to go with it.

Is your vet experienced with ferrets? Ferrets are special critters in more
ways than one an I always recommend a vet that is ferret-knowledgable.
