Bad food causing this is certainly possible, though unlikely. I like to buy the small size bags of food so it doesn't sit around too long.
One thing you shouldn't do is constantly just pour some new food on top of the old when the bowl is nearly empty. If you don't completely empty and clean the bowl before refilling, that food at the bottom can remain there for a long time and can get pretty rank.
