If you look in past vet posts you will notice that cleaning with water or hydrogen peroxide can leave fluid in the ears which might worsen the risk of fungal infections. Use one of the ear cleaners which are made for the purpose.

Remember that they will produce some "skunk-like odor naturally. There are glands behind the ears which release their scent. In fact, they can dislodge more of the scent by sneezing and it is not unusual for a ferret to hold its own nose till it sneezes and then to "face wash" with the hands to spread the scent. (This, BTW, is why they are quite easy to teach to blow their noses in cloth handkerchiefs.)

Your vet can check the wax, and it is always good to do that periodically, anyway, and then treat when a problem shows up.
