If he, like Sherman had a GI bug that was ascending then treatig the lower down problem would result in improving the upper one, just like it did for Shermie.

The chalk may remain a little while in the mouth, but likely not all that long, given the tongue motion and saqlivation. It may have soothed, though, which would reduce the ferret tonguing it and that might help it heal. If it helped heal a problem in the stomach or esophagus (both of which Carafate is used for) that also would reduce reflux so the ferret wouldn't be gagging up stomach acid into the mouth as much, and that would be better for the mouth, too.

Just guesses. I'm sure not a vet.
