Are the areas just indented or are they raw or bleeding? The chances are that they will callous over leaving places which are fine for the teeth, but if there is constant wounding your ferret may be an exception so in that case ask the vet to take a look. Flesh modifies itself very well; think how we take walking on our feet for granted but then remember the tenderness of babies' feet which haven't adapted yet. We modified.
