Suggest that they collect stool samples on a variety of the animals, well and sick and have them test. A simple stool culture will pick up salmonella, shigella and campylobacter species ( some also will look for the E.coli strain that is linked with deaths ). A microscopic look may help, but you need the culture to confirm. Probably cultures could even can be run on the very sick one's blood, since it sounds more systemic infection.
Especially for humans with poor immune systems, young children and the elderly who have contact with this shelter- really really have to find out what it is. You said the humans have been sick too, and maybe none so serious but it may happen if a child becomes ill next.
