Amanda, was pathology done on the removed tissues?
I'd unfortunately be inclined to think in terms of a cyst or possibly a malignancy as being among the possibilities for this one.
There certainly are certain problems which can be difficult to diagnose, and difficult to remove sufficiently; you will find descriptions of some in past posts on orbits that have had recurrent problems in the archives of both the FHL and FML:
