Have you tried moistening the kibble to make it softer? If it goes down smoother when soft then maybe the hard kibble is aggravating either stomach ulcers or an ulcerated mouth or throat.
Trying a little pepcid might also help calm things down if the choking is a response to acid reflux. I make a mix of 1 dissolved 10 mg pepcid ac tablet in 4 ml of distilled water. Our ferret Neo then gets 0.25 ml of this mix twice a day, or the equivalent of 1/8 of a pepcid tablet daily. It has helped keep his stomach calm and as a result I am back to giving him kibble once daily in addition to his 3-times daily soup. He also recently had surgery, which I found really messed up his whole digestive system for more than a week.
