Erin;
All ferrets that I have had with halitosis have had bad teeth and gums. With dental attention, surgery, tooth extraction etc their breath returns to normal. If there is abcess/infection a round of meds is called for, then -- well mine -- all better.
It is true that a foul sewage smell can also indicate a rotting or illness of the digestive track - tummy, intestines.. etc.. Beyond that I'm useless.. no help.. but I do hope you'll share when you know.
I did also just take 2 to dr for bad stools (one just diarreah the other black tarry diarreah) and extreme weight loss. one was diag. with coccidia and is responding to albon - and the other with ??? negative fecal smear, float and neg bloodwork, but he is responding well to flagyl. Next step would have been biopsy. He's been off of meds for 4 days, if he relapses he will be biopsied IF she still can not find infectant or cause.
