When my ferret Ronan's irritable bowel disorder (IBD) flared up for the first time, we saw similar symptoms, a lot of gas throughout the digestive system and a clostridium overgrowth. The inflamed bowel your vet noted makes me wonder if IBD could be what you are looking at with Lily.
IBD can only be confirmed for sure through biopsy of the intestinal walls, which does require surgery. Here's an article by Dr. Bruce Williams with a good overview of what's known about IBD and how to treat it:

You might want to share that with your vet and see what s/he thinks.
One thing with regard to the gas--Ronan was helped by a daily dose of Gas-X for infants (human infants, that is ;), that might also be something to talk to your vet about. I don't remember off the top of my head what the dosage was, but he did take it quite willingly. I suspect he felt the immediate relief, poor guy. Once we got his IBD under control with pediapred, the gas was no longer an issue.
