It might be something as simple as him needing more 'good bacteria' in his digestive system. The amoxicillin knocks out ALL bacteria, good and bad. We've had some struggles with a couple of our ferrets, and what I've found is that supplementing some acidophilus a few times a week has helped a great deal. It's easy for us, since they get soup every day, and we just dissolve the tablet beforehand and mix it in the soup. If you feed just kibble, you'll have to come up with a more creative way, even if it's just giving it thru a syringe after dissolving the tablet.

We've recently switched from 'regular' acidophilus tablets to something called FORTI FLORA, which I tried on the suggestion of one of the regular contributing vets on this list. It's made by Purina, and it has worked great thus far in our two girls who have constant digestive issues, including one with IBD. It comes in powder form, 30 packets per box, and I only use about 1/3 of a packet per day for 5 ferrets. And, I don't give it every day.
