I have never heard about pepto binding to anything, it should be fine giving them together. The one you have to separate is carafate as it may block the absorption of the medication you give as it kind of coats the stomach( I think),
A few things, what diet? As IBD is thought to be caused by possible food allergies, taking out corn and chicken from the diet can help.
does he stress and really fight the meds? Sometimes the flagyl/and pepto can be bad tasting and you can ask to switch from those to , to biaxin which is a little more palative and given less often, so maybe... I would add carafate before meals, since his stomach is likely upset, gastritis from stress and Helicobacter.
Do you have a home glucose monitor to check his blood glucose? It is relatively cheap item to get, and you can monitor his sugars, if they are dropping low, prednisilone may need to be increased, or consider injectable if stomach issues may worsen in higher doses. Another option, imuran has been used in IBD treatment.
Did his blood work show anything else? how were his liver and kidney functioning values? Any anemia? blood glucose ?
I hope he feels better soon, keep us updated.

The vet found swelling of the liver, lymph node and took biopsies of these and the stomach and the tests came back indicitive of IBD. . Each time he gets out he will eat, take his meds, runs around for about 15 minutes and then he's done and goes and lays down in the closet and go to sleep. Why is he doing this and why does he not seem to be getting better. >
