It sounds as if she has bad ulcers that may be lingering longer due to not keeping strictly to her medicine regimine. I know it happens to all of us, but as a result she may be taking longer to heal from the ulcers.

When we first had to fight ulcers with Neo a few years ago it turned out that his were particularly nasty and initially caused excessive vomiting, teeth grinding, weight loss, and dehydration. The first round of amoxicillin (2 weeks) wasn't enough, even when coupled with a strict regimine of carafate and pepcid. However, in the long run, persistance paid off. We went a second round with amoxicillin, this time using it for four weeks, coupled with carafate 30 minutes before all meals and Pepcid AC as needed throughout the day to reduce his excessive acid reflux. Those were the only 3 meds we used, and we replaced kibble with a soup of ground up kibble, Uncle Jim's, and Gerber Stage 2. We were able to completely cure him in 8 weeks, and when we eventually had to put him to sleep due to other illnesses, he was still eating and pooping like a pro.

One thing you need to remember is that if you're using liquid amoxicillin, that it becomes pretty much useless after about 10 days, so if giving it for 21 days, you'll need to renew the prescription mid-way through. And also give the carafate 20-30 minutes before meals to patch over the ulcers, making eating less of a painful endeavor. But separate the other meds by at least an hour from the carafate. Yes, it takes diligence to do all this stuff, but it will probably work if you stay dedicated and don't rely on others to administer any of the meds or feedings. You should also try giving the pepcid more often than once a day, as it is only a temporary relief against the acid reflux that she's probably experiencing that will also lessen her appetite.
